Your role:

  • In your PhD project you will develop computational analysis methods to automatically identify and characterize different cell types in multiparametric immunofluorescence image data of tissue sections
  • To classify the composition and spatial distribution of tumor infiltrating cells in the tumor microenvironment (TME) you will apply machine learning on a knowledge database of marker profiles and apply self-learning techniques to continuously update the content of the database
  • You will validate your classification models experimentally
  • With the development of novel visualization and reporting tools you will make your analysis pipelines and database queries available to your colleagues and the scientific community
  • Your results will lead to the development of novel immunotherapies

Your profile:

  • You have a MSc. degree or equivalent in Bioinformatics or Biology with major in Bioinformatics
  • You are proficient in programming R. Experience in Json/Bson, Python, Java and/or Linux shell scripting is of advantage
  • Ideally you have experience with machine learning and the establishment, maintenance, and queries of noSQL databases (i.e., MongoDB)
  • You have a solid background in cell biology and immunology. Experience in cancer biology and /or neurobiological diseases are a plus
  • You are an enthusiastic team player and apply your scientific knowhow to solve problems in a goal oriented and creative manner
  • Fluency in German and English will help you communicate with your colleagues

Further information:

Biomedically, this project aims at classifying the TME, particularly tumor infiltrating lymphocytes (TIL). Since the presence of TILs and the composition of surface markers have been discussed controversially with regard to an impact on disease outcome, it is important to characterize TIL subtypes systematically to better understand immuno-phenotypes. This will be achieved on the example of pancreatic cancer, thereby categorizing disease promoting and rejecting immune cell types. Once characteristic immune cell populations with a responsive or non-responsive phenotype are identified, their existence will be confirmed in other tissue sections, obtained from healthy individuals or patients (i.e., diagnosed with Parkinson, Alzheimer, or other). The analysis tools you will develop in this PhD project will have great impact on answering clinically relevant questions and will contribute to the development  of better diagnostics and therapies.
